You have a group of friend but there's always a specific person who makes the final decisions about everything. So when the other guys want to hang out at a place and this kind of leader does not want to, everybody follows his lead and goes wherever he says. One day, these friends get together to discuss what's happening and here's what one of them says: We can't let him make the decisions all the time. What he says goes, and we cannot let that happen anymore.
The expression "what someone says goes" is something you say when you want to tell someone which person in a group makes the final decisions. That can happen at home too, when the man of the house is too bossy and wants everything done done his way. We could say the final word is always his. So what he says goes.
